If I book a virgin flight through any tour operator or travel agent, do i still earn points for that flight or would i need to book with virgin atlantic directly.

You don`t have to book direct with Virgin to get your points.
I don`t as I get my travel agent to do the legwork for me!
At check in, just present the clerk with your membership details, and your points will be credited there and then.
